The club expressed their "thorough disappointment" following the completion of what they described as a "successful transfer window".
Leeds appointed Heckingbottom as their new head coach following Sunday's departure of Thomas Christiansen.
The 40-year-old has agreed a deal until the end of 2018-19.
"The club are shocked at Paul Heckingbottom's desire to leave, having agreed a new contract last week following the completion of the transfer window, where the directors worked tirelessly along with Paul to secure their targets, resulting in a successful window," the statement said.
"This left the club optimistic in a turnaround in form and a strong end to the 2017-18 campaign as we battle to retain our position in the league."
Paul Harsley will temporarily take charge, with the statement adding the board "fully trusts him."
Heckingbottom guided Barnsley to promotion via the League One play-offs and won the Johnstone's Paint Trophy in 2015-16, but leaves them just one point above the relegation zone.
The move comes exactly two years to the day since Lee Johnson left the Barnsley job to take over at Bristol City and Heckingbottom took charge.
BBC Radio Leeds reports the Whites paid £500,000 to activate a release clause in Heckingbottom's Barnsley contract, which he only signed on Friday.
Leeds, who dismissed 44-year-old Dane Christiansen after just eight months and have not won since Boxing Day, will host Barnsley in the league on 21 April.
Heckingbottom's new club are seven points below the play-offs in 10th, while Barnsley are 21st.
He becomes Leeds' seventh different first-team boss since 2014.
A gather that news of the appointment has not exactly set the hearts' fluttering of many Leeds supporters.
Some see it as a stop gap measure & if (as expected) Leeds now fail to make the play offs, Heckingbottom will be unceremoniously dumped in the summer & yet another (low cost option) manager appointed.
Can only hope Heckingbottom surprises, but I think it will be one if he does succeed..

Some interesting fixtures this weekend ... i have highlighted the main one in RED and another local derby between the Iron and close by ash cloud filled Rotherham Utd home of the infamous spam fritter ..elsewhere DM been away a few days on bizz and hey ho Leeds have anew manager in the blink of an eye !!!!! .. strange choice but hope Hicky can do a good job n see the season out !!

Good to see Toffee Legend Timmy Cahill back in UK and making his second Debut for "the Lions" of Millwall, albeit as a second half substitute, last night in their 1-1 draw against high-flying Cardiff City at "the Den"

Macclesfield back on top of the Conference but for how long as their next 2 matches are away to 2nd placed Aldershot and away to 4th placed Tranmere.
Two defeats and they could be as low as 6th.Realistically there are 9 teams in the Conference who will fancy their chances of the title and promotion to the Football League.

My interest was taken away from the grassroots game by the return of European football....sorry..
Forest Green did themselves a power of good in their relegation struggle. They zoom up to a heady 20th. in the league as Barnet, Chesterfield & Crewe all lose. They are now 7 points away from danger.
It was 'after the Lord Mayor's show' for Town away at promotional hopefuls Lincoln. A spectacular goal just before half time was enough to win a game that the BBC generously described as 'dour' & lacking quality. Still, 12 points away from the drop is a huge improvement on earlier in the season..
The Iron drop down to 5th. after another draw but play off football still looks a realistic option at season end. They are 7 points clear of 7th. placed Charlton, although they have played 2 games more.Peterborough United 2 - 2 Scunthorpe United

In LOS Niggly. I have a choice of watching a perfect picture of the match on Thai telly with some jabbering local mispronouncing Alioski or watching Sky on my Slingbox with Peter (Mr Charisma) Beagrie and David ((w) anchorman) Prutton. At least Prutts is a Leeds legend so, might choose the latter.
Of course, if I was in the UK, I would be at Elland Road - assume you are going
